El argumento del juego, -una de sus principales virtudes- tiene lugar 3 años después de los acontecimientos ocurridos en el último título de la saga. En esta nueva aventura, Nathan deberá abandonar la tranquilidad de su vida y la compañía de su esposa Elena Fisher, cuando se encuentre con su hermano Sam, al que se le había dado por muerto hacía mucho tiempo atrás.
Juntos, se embarcarán en un viaje lleno de peligros en busca del legendario tesoro del pirata Henry Avery, el delincuente más rico del mundo.
